He obfuscates the code because it's java, pretty much anyone can decompile it but have little idea what everything does. Consider it a ghetto form of anti-piracy. Doesn't matter too much because Bukkit is one of the few modders who get to work with the actual unobfuscated code, hence the pretty rapid updates from them.
