In case you didnt see it in the install notes, you have to change your Freelancer.exe to target THIS:
C:FreelancerEXEFreelancer.exe -s207.192.193.222:2302
instead of just
C:FreelancerEXEFreelancer.exe
That IP is the Discovery server. Once you enable the mod in the Freelancer Mod Manager, you never have to open that program again. Just enable the mod, change your Program path to that above.. load the game up.. select Multiplayer, then select LAN, not internet.
